Job Summary

The Bioinformatics Engineer I will join an internationally recognized group at the Children’s Hospital of Philadelphia working to transform the health of children. He or she will work within a dynamic team as part of PEDSnet (https://pedsnet.org) to understand predictors of childhood diseases, improve the quality of children’s healthcare, and rapidly advance knowledge through the creation and development of learning health systems. PEDSnet includes a team of pediatric data scientists, clinical informaticians, and applied clinical research methodologists who collaborate with investigators and sponsors to translate their research questions into new pediatric evidence.

 

The Bioinformatics Engineer I will join a team of software engineers, data scientists, biostatisticians, and health service researchers in the PEDSnet’s Data Coordinating Center (DCC). The DCC’s focus is on developing informatics methods to standardize health data from electronic health records, and make intelligent use of the data to produce new and actionable knowledge about child health. The holder of this position will maintain and expand robust data and analysis pipelines, web and open source applications, hardware and software configurations, and database and server management. Together with PEDSnet data scientists, the Bioinformatics Engineer I will work with work with clinical data and develop an understanding of the semantics and interoperability of data models. The DCC team is highly collaborative, working to meet the evolving needs of large-scale network research to support better health for children.

Job Responsibilities

Specific job requirements include:

  • Deploy, test, and maintain large-scale Postgres database server on data center or cloud-based systems
  • Manage performance tuning, access controls, and archiving program for multiple database servers.
  • Execute data management and analytic software in Python, R, SQL, and bash within a Linux environment.
  • Deploy and maintain web applications for internal and external use in PEDSnet, requiring familiarity with Python, R/Shiny, Java, Javascript, and DHTML.
  • Contribute to development of data pipeline and query tools.
  • Manage virtualized Linux systems for PEDSnet pipeline and analytics use.
  • Serve as liaison to Information Services for systems maintenance
  • Create and maintain documentation for core applications and processes
  • Incorporate good software development practices routinely into work
     

Preferred Education, Experience & Cert/Lic

Preferred Education: Master’s Degree in computational or computer science discipline

 

Preferred Experience: Previous experience in applied clinical informatics, open source software development, and database management

Required Education and Experience

Required Education: Bachelor’s Degree in computational or computer science discipline

Additional Technical Requirements

  • Strong UNIX/LINUX expertise required.
  • Experience with R strongly preferred
  • Experience with Python, Perl, or other languages preferred.
  • Experience with data management preferred.
  • Familiarity with open source and commercial informatics resources and software preferred.
  • Experience with data analysis preferred.
  • Experience or knowledge of clinical data warehouses, electronic health records, health care claims, or other health service data strongly preferred.
  • Familiarity with and use of software lifecycle best practices strongly preferred.  
  • Accountability and attention to timelines.
  • Excellent organization and communication skills with an emphasis on strong presentation skills.
  • Ability to work in a team environment.
